rb25 throwing code 54?

I have an s13 rb25, and I'm getting the code 54, which tells to check signal circuit from A/T control unit to ECU.. Thing is I have a manual trans. Why would it be throwing this code?
Reason I am asking is because all of a sudden started to jump RPMS, backfire, than stall out. It will usually happen now after I've been driving for a while.

Not sure what I would do in this case, never come across this problem before. Personally, if I had a 5 speed, I'd ditch the auto ecu for a 5 speed ecu....problem solved instead of doing something ghetto that others might suggest.

no idea where it's been moved too.. I plan on getting rid of my ecu now. I plan on getting an ems? any suggestions? I plan on keepin my motor stock for a while.. and can't afford anything crazy right now

the problem you are describing is more akin to a grounding issue or a bad cas issue rather than an ecu issue.
nissan auto ecus run manual cars just fine...just set base timing a hair higher due to the lack of autologic signal.
ensure you have proper grounds to the engine and all is well wiring wise...also check plug connections as a plug that may appear seated can be loose.
