I have an intercooler that I had laying around and was wondering if the in & outlet part of the intercoolers can be cut and plugged and welded on diffrent position of the intercooler. Would that affect the performance??

Not exactly, no. End tanks generally need to stay on the same ends. You can try different end tank designs to accomade fitment better, but the only way to do this is with a bar and plate style, but it would be limited to running end plates on the front and rear faces of the intercooler and running ambient air through the ends you just removed the end tanks from. Obviously, as this means one of these ends has to face forward, fitment would be an issue and efficiency would suffer greatly. Realistcally, you have to keep end plates where they are.

You can not do this at all with a tube and fin style.

You can do this with the hot side of a watercooled I/C as their cores are smaller to begin with, but typically liquid intercoolers tend to run the water into the short side.
