problem with the transmission wiring

I am doing a 5 spd swap and am having trouble with the wiring harness. The auto main fuse box has 6 plugs that go into it, BUT the 5spd harness coming from the transmission has only 2 that match up. If anyone knows what i should do, or if any of you have done this swap before and run into the same problem please let me kno9w how u fixed it.

well i am about a week away from doing my 5 speed swap so i guess i would love to know the answer to this question. Koonass is there any pointers you can give me for this swap?

auto to manual you will have some extra plugs. just make sure she starts, has lights, and you will be fine.
