So you're saying the transmission spline is lined up, but the engine won't butt against the bell housing? Couple things:
Line up/bolt the transmission up to the engine before resting on the motor mounts. It's easier to maneuver the engine/transmission with the hoist, rather than just the transmission with the engine stationary.
Look around the edge of the bellhousing/block. There are 1/2" long, 1/2" diameter hollow 'pins', that are used to keep everything lined up. Make sure you don't have two in the same location(meaning, one in the block, and one in the transmission at the same spot). This happened to me, my machine shop must have taken it out, and just installed it wherever they liked.
Once you're sure of that, line up the baffle plate(the thin piece of metal that goes inbetween), with a screwdriver/bolt. After that, put at least 2-3 bolts in spread out, just start their threads in. Tighten them each up little by little, and the two will pull together.
In my experiance you don't need to worry if it's 1/2" or closer apart. As long as you can get everything to line up, the bolts will do the rest of the work.
Lastly, the motor mounts are adjustable, so don't beat yourself up trying to get them to line up in their original place.
