Power Window Problems... I Need Help.

I have a 1990 Q45 as Im sure you can guess by my name. I blew the engine about 2 years ago when I parked it everything but the engine worked great. I just replaced the engine and Im back on the road but now my front passenger side window and my rear driver side window don't work. I bought new window motors but after tearing into it I noticed the window motors work fine but they only go one direction... UP! Does anyone know why they wont go down? is this a common problem? did I do something uner the hood to effect the windows? Please help me out.
