This is draining my battery. Had to pull #40 fuse. Does this fuse control the clock? 1996 I30

I am not sure if the clock is linked to that fuse. The service manual can tell you exactly what each fuse controls: http://Nicoclub.com/FSM

You are right. Fuse #40 (7.5A) provides power to the Power Antenna Timer (motor). The signal to turn ON/OFF the power antenna is coming from the Radio/CD player, provided the Ignition switch is either at ACC or ON.

You may have a defective Power Antenna Timer or there is a stray signal that turns on the motor. Refer to pages EL-108 and 109 of the FSM provided to you by Paul. It provides description and wiring diagram of the power antenna, Pin 3 is Battery power from Fuse #40; Pin 4 is the ON/OFF signal from the Radio; and Pin 6 is for the ground. With ignition OFF (or radio OFF), there should be no power available to Pin 4. If there is power (Battery voltage), check for the source of the stray signal (maybe a crossed wire. If there is no power in Pin 4, you have an internal problem with the power antenna timer/motor.
