man it sounds like your MAF but i dont think running out of gas would cause that to go out but i know our 02's are known for having bad MAF's

is your service engine light on? my was throwing a code saying my MAF was bad after i drove in the rain with my CAI on instead of paying hundreds i took it off and cleaned it with MAF Cleaner i think made by CNC or something like that then i did the reset below hope this helps bud.

SES/Check Engine Light

--------------------------------------------------------------------------------

CHECK ENGINE LIGHT RESET/DIAGNOSTIC PROCEDURE

In car ECM Diagnostics/ECM Reset procedure:

1) Sit in the driver's seat. 2) Turn the ignition key to the ON position and wait three seconds. (Do not start the car.) 3) Fully depress and release the accelerator pedal five times in less than five seconds. 4) Wait exactly seven seconds. Fully depress the accelerator pedal for ten seconds until the MIL light flashes. 5) Release the accelerator pedal and start counting flashes to obtain the four-digit trouble code.

Long flashes (0.6 seconds) indicate the first digit of the code; count the blinks one through nine and write down the first digit. (Ten blinks indicates a zero.) The next three digits follow in turn in the same fashion except with faster blinks (0.3 second) and a 1.0-second pause between digits.

The ECM code repeats itself until you turn the ignition key to the OFF position, at which point the ECM resets itself to standard get-in-and-drive-the-car mode. You can look up the trouble codes in the ESM/FSM; there's a bunch of them. In the ESM, refer to page EC-639. Additionally, if you get four blinks of ten (0000), the ECM is indicating no malfunction.

Clearing

You can clear the code (and the annoying MIL) by holding down the accelerator pedal for more than 10 seconds while in Diagnostic Test Mode II. When you release the pedal, the ECM erases the trouble code(s).

No pressure from the fuel pump is probably because you ran it dry. Fuel-injected cars do NOT like to run out of gas. You may have damaged anything from the pump itself to the injectors.

It sounds like it went into safe mode. Read the OBDII codes, if there are any, and post them up.

Try resetting the idle. Instructions are in the Common Fixes thread linked in the Table of Contents in my signature.

Could be that your TPS is bad.

Re-reading your first post, what did you mean by porting the throttle body? If the throttle plate doesn't cover the entrance like it used to, your car may be struggling to figure out what to do at closed throttle.

It's either that, the TPS, or you killed some part(s) of the fuel system by running out of gas.

Then what DID you do? Your first post says you ported the throttle body and the header.

TPS = throttle position sensor, they tend to go bad easily on SE-Rs.

A piggyback engine management system (such as an SAFCII) should be able to correct for it.

You'll need to install it, plug a wideband O2 sensor in, and set the fuel correction from there.

It's not complicated. I used to have one when my car was turbo'd. I found a local guy who had a wideband to help me tune it. Tuning itself is very easy, so if you can find someone with a wideband or have the money to get one yourself, it's a good idea and fairly easy way to get a few more horsepower if you have significant mods. There is no way to tune without a wideband. The whole point is that you're optimizing the A/F ratio, so if you don't measure it (via a wideband), there's no way to tell if you're adjustments are doing anything.

If the only thing you've done is a little porting, I doubt you'll get much out of an SAFCII (or any other) tune. If you have some other mods (intake, cams, full exhaust, really the cams are the important part) then it will be worth more.

However, in your case it may be easier to get an ECU reflash done. Run a search, the details have been discussed and I don't remember them off the top of my head.
