I tried to follow your diagnostic process but I am unclear what you were saying.
Since the window motor is connected by just two wires and it actually works then you just need to look at the mess of switches and grounds.
The way the system feeds from one switch into the other would require you to operate the main switch while probing the passenger connector to insure the circuit activates correctly to the switch,
You can't just go off the sub-switch at the passenger side as it has to feed back into the main switch to complete the ground circuits.
If you pull off the passenger switch and test for continuty between pins 2 and 5 on the switch, they should make contact when the switch is moved to "UP" as well as pins 3 and 1 should remain connected while you move the switch from "neutral to up".
