What could cause this problem, would an aftermarket filter be enough or is it the MAF sensor?

If you run an oiled filter, its possible it was over-oiled and coated the MAF sensor with a film, causing inconsistent readings. I'd pull the filter and inspect the area/tubing after it to see if there is any film on it. If so, you'll need to clean the MAF.
