I have a 3.5 SE without the premium package, before I go ripping apart my brand new car to check, are there inputs on the back of the factory unit to hook up an amp?

yes and no...

no direct input or output for an amp, but you can run a high-low converter from the rear speaker wires

Could you explain a little more. Would running this way sound the same as running it directly from the head unit? I just want to run a single 12".

you need a line output converter...i suggest buying an aftermarket head unit, b.c u dont need a converter for that....and u will want one later anyways (like me) so just do it now.
