If something in the braking system were to malfunction (say a broken caliper or warped rotors), a dealership could make a valid argument that aftermarket wheels contributed to it, especially if they are larger and heavier than the stock wheels. When you move to a larger wheel size, such as a 17" wheel with a 45 series tire when the stock size is a 15" with a 70 series tire, you shift a considerable amount of weight to the outer part of the wheel, even if they are the same weight. This puts excess an excess load on the brakes. (imagine swinging a weight around in your hand and stoping it. Now imagine attaching a rope to the weight and swinging it further away from your body, even though it is the same weight and how much harder it would be to stop). I would say it's a good idea to hang on to your stock wheels so you can slap them back on if anything goes wrong and you need to take the car to the dealer.
