I was wondering, is it possible to swap out the 5 speed auto transmission with a LS transmission? Or does anyone know where to buy new or faily new 6 speed manual transmissions for the 3.5 liter?

yep it is! it will require some custom fabrication, but for 1000$ + parts it can be done. then you'd have to make an ecu swap and reconfig for another 500$ ~ 1000$
