If you did not hand torque your wheel lugs in a star pattern in 3 stages to 87 ft-lbs, and didn't burnish the brakes in as maxnix says, you could have overheated the rotors. When they cool down they stress relieve, and can easily warp. The only fix IF that's the case is to have them turned, install the wheels PROPERLY, and be sure to burnish in your brakes. That means EASY, gradual stops for 300 miles. No panic stops from road speeds or heavy brake use in rush hour type traffic.
Take the wheels off and check the rotors for warpage. It doesn't take much to cause the symptoms you describe, so be very observant of how true the rotors run when spun.
Old rule for cars:" Break in the motor hard (but NOT high RPM), the brakes gently".
Drive normally AFTER break-in.
