Need some help w/S14 key fob programing

Ok I have a 1997 Nissan 240sx SE. It has been converted from auto to manual (idk if this has anything to do with it or not just saying what is done to it). Other than the transmission swap the car is stock. I bought a key fob from my local nissan dealer and they tried to program it but no luck. They said that they just had to fire their accessories guy so they really couldnt help. Plus I didnt know if the wiring from the auto to manual swap might have an effect on it. The door locks work just fine all the other accessories work just fine minus cigarette lighter being removed to have an S2000 start button install on it. So if could get any ideas or help that would be awsome.

Look at the wiring for the Key less entry and see if any of the systems changed by the previous owner have anything to do with the key less enty.

Could also be that the dealer was lazy...
