My car is swaying when driving and the rear tires are wearing unevenly. Took the car to the dealership and they are saying control arms (rear) need to be replaced at a cost of $1000 (not covered by warranty). I took the car to another shop and they are saying that the control arms are fine, but the control arm links are bent and need to be replaced at $400. Both are saying the car will also need an alignment. Not sure what to believe. Thoughts?

Links? As in stabilizer links? Those cost $30-40/each and take 10 minutes to replace (so long as your stuff isn't rusted to hell). You can probably do it yourself if you have the ability.

Here is my HowTo on replacing them: howto-change-your-stabilizer-links-s-t572905.html

I'd start with those first, get an alignment ($80 tops) and see how the car drives.
