You should clean the MAF sensor, (with MAF sensor cleaner so you don't foul it out).
Perform an EGR check, (procedure in service manual, really easy).
Check the gap on the spark plugs and make sure they are looking right.
Check all the vacuum hoses, (its weird because the charcoal canister is under the bed, with vacuum lines running all the way back there, I guess a way to check that would be to block off the hose from the engine compartment, and if there isn't a difference, you know its not the problem).
Check the PCV valve and breather filter.
Change the fuel filter if you haven't already.
Check the fuel pressure.
Check the timing with a timing light, and set to spec.
Check the charging system to make sure the voltage is up above 12 volts, (free at most auto parts stores).
If all else fails, then you can start spending money. Try a new throttle position sensor.
I guess you could replace the O2 sensors, but I deleted both on my truck, and the check engine light never comes on, and it runs just fine, (it runs like a raped date). BTW the rear one is like 175 dollars, whoa! I gutted the front one, welded it into a plug, ground the surface smooth, and threaded it back into the exhaust manifold, voila! Before that I just unplugged the damned thing. If I were to ever tune the ECU, I would need to put a wideband sensor in, but stock, it seems fine.
