NEED HELP on finishing auto-5spd swap

ok i have everything bolted up, engine, transmission, ecu, etc. into my previously auto s13 chassis...i am using the 5spd transmission harness from the orginal 5spd s13 i had before...i hooked up as many wires into the fuse box as possible...only two plugs connect and there are some extra cuz of manual trans harness going into auto fuse box....it will not start...i have done some of the modifications to the wiring as it says on many sites...now can I even use the 5spd trans harness to begin with? or do I HAVE to use the auto trans harness and just modify the wires...also...the plug that went on to the clutch pedal assembly...is that needed?...if so should I just cut it off of my 5spd chassis? I see no place for it to plug into on the auto s13 chassis!..HELP please...this car is frustratiing me to my highest point...NEED HELP ASAP
