Mysterious MLI flashings, any help appreciated

Setup:95 s14 w s14sr20det auto to 5 speed(duh)Nothing HKS filter, and thats all

Ok under normal driving everything is beautiful, even under *spirited* driving she is gorgeous. But when I dont press the clutch all the way in and gear changes are a little forced. The MIL comes on in a very random pattern. I cant see a 3-5 or 4-3. It just blinks randomly. If I pull over, turn car off and wait 30 seconds, I can turn back on and the MIL no longer blinks. ANy ideas? Could it be my lack of clutch use tripping comething in the transmission thats causing some ecu warning and the MIL comes on?
