my Z Runs Like s***, Emits Nasty Black Smoke

My friend recently changed the trans from auto to 5 sp. Now the car starts, but it runs really slow and rough, and emits smoke from the exhaust. Prior to transmission change none of the above problems. Any advice? CPU diagnostic was normal

is the car idling on all 6 cylinders? could be a bad connection on a cop or a bad ptu, maybe even injector O ring
