Actually 2nd generation RX-7's are notorious for exactly this problem. Cold starts are just fine, but there is a problem with the ECU that leaves an injector open occasionally when you kill the car. All the pressure in the fuel rail leaks out through the open injector, filling the combustion chamber with gas. If you try to start the car, it won't start because it's flooded, and rotaries don't like to unflood themselves. Once the car has sat for several hours, the gas will evaporate, and the car will start like nothing's wrong.
So, if you have a leaking injector or o-ring, when you kill the car, it will flood it as it releases pressure from the fuel rail. This could be your problem, or it could be a hundred other things. I was just throwing an idea out there.
