You need to swap out the bushing for the pilot bearing at the end of the crankshaft for the 5 speed. Take off the flexplate, you can still see with it on, but your not going to need it. You will see a somewhat hole in there, center of the rear main seal, inside it will have a bushing for torque converter. You need to pull that out and replace it with a pilot bearing for shaft in the transmission. A slide hammer will do the trick, you can rent them from autozone. This would also be an optimal time to replace the rear main seal.
I would also replace the oil pan from your old engine to the JDM one, they usually are dented pretty bad and may starve the engine. Just be cautious, a lot of people have had very bad luck with JDM engines. While its out, a lot of preventative maintenance, gaskets, timing belt, even oil pump. They tend to trash the engines pretty bad, and just don't care about them. Use your old turbos, the autos put out a little less HP.
