Aftermarket should work at least equally well for bluetooth. I would highly recommend going this route! I've got a 3.5 with a 6MT and have aftermarket Nav in dash with a rear view camera. Still working on the bluetooth since I'm trying to find a way to use the stock mic (it's not quite as easy as one might think). If you're even debating getting navigation, do yourself a huge favor and strongly consider saving that $2000 and investing it in an aftermarket deck.
FWIW, some on here love their OEM navigation. There are a number of features I've gotten by going aftermarket that I cannot live without (the ability to fine tune my system being one, but DVDs-iPod connectivity-rear view camera while driving forward-etc).
One more note, if you're planning on replacing the stock deck, you should plan on replacing all of the speakers as well. The bose equipment doesn't exactly play well with aftermarket components. Swapping out one item in the system requires a lot of tuning to make everything sound decent again. Come check out the A/V section for more input!
