I've finally got my hands on a lower harness, so my cars just about finished being put together. Just need to label and hookup a few misc plugs.

First I have these 3 plugs by the battery...do they hook up to anything?

Then I have these 2 plugs, I think the black one plugs into the red connector that's on the positive battery cable, but I'm not that sure..

Then there's this single plug that's around the relays on the passenger side.

There is also this plug that comes out by the radiator also on the passenger side.

Then there's this one plug I have left on the lower harness.

And lastly this plug off the harness that goes to the relay/fuse box also on the passenger side.

Main fuse link, Nissan used a wire link instead of a main fuse.

There is also this plug that comes out by the radiator also on the passenger side.looks like a temp sensor, only two pronged...

Then there's this one plug I have left on the lower harness.dunno at the moment, i am drunk.

Refer to the FSM, specifically pages EL-108/109, EL-111, and EL-112. I think you will be able to identify all your plugs without any problem.

NEW GAME! I figured a few of those out...some plugs I didn't even need since I had no a/c and stuff. Anyways!

This plug I still don't know where it plugs into, but I do know that it goes to the climate control thing in the cabin.

Then this plug still eludes me...no clue where it goesHere's a pic of the wire colors

And here's an overall pic of my relay box to make sure I have the right relays in the right spots

Here's a link to an online FSM http://www.nicoclub.com/FSM/240sx/1989/. You really need to be looking at a wiring diagram. There's a complete layout of all the engine bay plugs and harness.
