l.s.d. internal swap question/i did search,please help

Ok so i just got done swaping the internals from a j30 diff into my 240's housingand when I put the output shafts in the long one sticks out from the housing about an 1/8th inch or so and it is in the diff as far as it will go. why is it like this,and will it affect anything when i put it in the car?your help and input is appriciated. if i am online you can IM me my info is in my profile. As I recall one output shaft does stick out a little farther than the other, just as long as they're both full inserted and locked in place it should be fine. btw I hope you swapped both the ring gear/diff housing AND the pinion gear/shaft. Ring and pinions are supposed to be changed as sets, if you mix and match, it WILL make funny sounds and COULD fail over long periods with continuous abuse, my $0.10...
