If a ka24e from and '89 5sp is transferred into a '91 5spd with a ka24de, what sort of compatibility issues will arise? I'm anticipating that the ECU's are not compatible. Can I use the DOHC wiring harness or does that need to be transferred? Are there any other major issues that need to be addressed and what would be some of the minor ones? I know these are blanket questions, so I'd appreciate any responses you could offer.

Duh.. I like engines.

You need to use the DOHC wiring harness, ECU's are not compat., and the gauge cluster may need to be swapped out. Power steering lines as well.

eesh! power steering lines. the '89 rack is already leaking. is it worth swapping or better to replace it?

Lines... not hard to swap when the engine is out, BTW if your rack is leaking now is a good time to get a 91 rack w/ lines and put it in :)
