KA24DE starting problems... HELP!

alright so i have a customers car who had bought a shell it was originally a SOHC, had an SR in it before. So basically the ka24de is good it was in my car previously it started and ran good. After he did the swap it wouldn't start.... so now here i am trying to get it running. so far, the fuel pump is working.. its cranking but wont turn over. i checked all the wiring it seems to be okay, except by the transmission/alternator harness theres a black bare wire and a brown bare wire, i dont know what they are or where they go. the vaccum lines are not hooked up. occasionally when i start it it'll crank and crank and you'll hear a "puff puff" that seems to be coming from the downpipe. i've tried numerous things and i cant get it to start pleaseee help!
