Basically short and sweet question, I need to know where all of the numbered areas in the pictures need to be connected to? Thanks in advance.

Shows the area of the motor where I am working.

I removed this, and it is no longer going to be on the engine

That wire is a ground so I think it can just go anywhere as long as it touches the block (don't quote me on that, but I seem to remember that exact one when I put my engine back together last year and did my vacuum delete).
#1 goes to your PCV valve doesn't it? This one needs to be connected, and may as well replace your inexpensive PCV valve while your in there (it's not fun to access with the manifold on).
#3 and #4 are coolant lines, are they not? Once again, been a year since I did this so I'm a bit foggy
The last ones might also be coolant hoses. Best way to tell is just to flush pure water through your upper rad hose, and see where water comes out.
The whole EGR system makes up over half of that vacuum gallery, so most hoses and holes can just be blocked off.
