Yes, it will have less power, but that's not a side effect of using the stock ecu. The ecu doesn't care what your compression ratio is, and I don't think there is such thing as a low compression tune. Sadly, I find that statement to hold true with over half of the people I come into contact with. In every area. Enough to make me ask how some of these tards are still around. Like, I would expect them to gouge out eyes when eating, but they sure know what they're talking about. My statement wasn't directed towards you, but your friend. Sorry for any confusion. By asking on here, you admit that you don't really know, but you do the right thing and look for answers.
