Wow man, if you already dumped that much cash into your car, dont run an undersized turbo.. You could have a freaken monster of a KA-T setup, you just need to go with a t3 sized turbo.
A t2 sized turbo will actually work as a restrictor at higher rpms, because the Ka24 is such a big 4 banger. While you wouldnt have much lag to speak of with a t28, your top end would lack power.
The 'best' turbo, meaning the overall most efficient one for our engines is a t3/t4 50 trim .63 ar turbo.
Those are just my suggestions, but you would probably get the same ones from the majority of the Ka-T crowd. Onto your question...
A topmount turbo are thought to be more efficient than a bottom mount turbo. Since heat rises easier than it falls, with a topmount you would be going with the laws of nature. However, i dont think it would be a noticeable difference. Its not like the gas's that are spinning your turbo are casually flowing out of the heads, looking for the path of least resistance to go through. I personally would rather go with a bottom mount t3 manifold like AMS's for weight distribution. A bottom mount would keep your center of gravity as low as possible. However a topmount just looks so cool ^^.
Honestly its up to you, either way you wouldnt notice much of a difference.
