Most everyone gets both but I don't really understand why, what is the point of getting the Z-Tube with the Pop Charger? These are both independant intake kits correct?

If you just buy the Pop charger all that gives you is the air filter piece - you would have to re-use the stock "G" Tube which is more restrictive than the Z tube.

From what I understand the main difference in HP from the G to Z is the Z tube.

The Z tube may get you 1 HP at the very most. The G and the Z have the same engine. The main difference between AT and MT is the design of the plenum.

But the Z tube is less restrictive as it doesn't have the resonance chambers that the G tube has. The only difference you may notice between the two is noise level from the engine bay at WOT. And you are correct that they are separate, but some places sell them together and you save a few bucks.

Check your local Nissan dealers to see if they have any Z-tube take-offs from Nismoing a Z with a CAI. My dealer let me have one for $15. I think Nissan's normal price is around $85. Of course, you might find one cheaper than $85 here or ebay. I would at least go with the Z-tube, I've read that you get more than 1HP with it.
