Just swapped ECU's, Auto to 5-speed, drove 100 miles, CEL came on.

I was happy to finally be rid of the CEL, but after 100 miles on the new ECU, it came back. Might this have anything to do with the fact that I have a '95 transmission on my '98 240SX? I searched the stickies, but nothing really in depth, any info would be appreciated.
