If I'm the DUDE for sounds, Applebonker is the King... check out his brilliant tutorial in the A/V section, in it, he goes through the proper ways to tune a system... but for a quick answer to your questions..
Gain: gain is NOT a volume switch, it should be properly set and NEVER adjusted again... see the tutorial on how to do this
Frequency: if this is on your amp, and you are pushiong subwoofers, then your amp is most likely in LOW PASS mode... this definition is simple... bass freqencies are at the LOW end of the sound response curve
the sound response curve is from 20Hz ---> 20,000 Hz the bass response for most audio is between 20Hz and say 100Hz. (most subwoofer boxes are tuned at ~ 40Hz, that deep bass you hear is usually around this frequency.
so, for your amplifier being in LOW PASS mode, wherever you set the freqency switch to , your music will be cut off above that frequency (give or take a bit).. by doing this, you only send bass frequencies to your subwoofer, and you don't damage your woofer by sending higher frequencies to it.
*note* Actually, the only true way to really cut off frequencies is to do it via active crossover BEFORE your signal goes to the amplifier. Both myself and Applebonker are running active crossover systems, but that's another situation alltogether!
