Well, I was only there for a hair over a week, but I can make some recommendations.
Tokyo is unbelievable, but expensive. Don't try to absorb it all in one or two days, in fact, don't try to absorb it all...period. Just hang out for a day or two, go to Akihabara, then go see the rest of the country. Definitely hit up Daikoku Futo while you're there though.
Kansai is my favorite area, Kobe specifically. Being in Kansai puts you close to three must-see spots, Kobe, Osaka, and Kyoto. There's a lot of urban drifting in Osaka, and I caught some late-night at Kobe Harborland too (INSIDE the parking garages!).
I liked Himeji, and it's close to Kobe. Himeji-jo is a helluva thing.
I never made it to Hokkaido, but if you can go, Sapporo IS the beer capital of Japan.
I have no idea where to go to see touge. I'm sure someone could point you in the right direction though, some of those routes are busy all the time at night, dozens of cars going up and down all night.
