J30 Alternator Wiring harness

My J30 stalled today and I had to call AAA. They had to give me a jump but after testing the charging system and battery, they determined that it was my alternator. I had noticed on a couple occasions where the car would hesitate during startup even though I had just replace the battery about 2 months ago. I also replaced the alternator back in Feb. of this year however it was a remanufactured one. Anyway after I got it home and pulled the alternator off, I found corrosion and a somewhat burnt wiring harness. Any suggestions on how to go about fixing this problem. I used electrical tape help to insure good contact but I don't won't to install the alternator and then have this problem reoccur.

Pictures?

Clip the ends off another harness and solder/graft or change the entire subharness, it goes from the starter to the battery fusebox not terrible if the alternator is already off (and you have some jackstands)
