If you have a voltmeter, check the voltage on the "new" battery and make sure it didn't shelf-discharge. Healthy is 3.01V or higher, 3.0V or less is verging on dead. Also, if it's a 2032 try using a 2025, the extra thickness of the 2032 will sometimes distort the contacts. Since one of the buttons works, also make sure the PCB and the rubber contact mat are aligned properly. It's very unusual for a fob to need a repro after battery replacement, but not unheard of. On rare occasions it can even kill the fob. The culprit in those rare instances is usually static discharge from your hands corrupting the fob's memory.
