i’m in the process of turbocharging my 240 and i was wondering if i can use a 2 in 1 out intercooler for a twin turbo kit on my 240 for a single turbo setup? would it be possible if i just capped off the one 3in outlet and used the two ports on the side like a regular intercooler?

I don't see why not. Can you post a picture of the intercooler?

I agree - I don't think it would be a problem.

However, I would suggest closing the second hole as close to the end tank skin as possible. While I doubt it would make much of a difference, particularly at "lower" power levels (< 500hp), just capping the second inlet pipe could end up doing funky things to the flow and/or increasing the pressure drop across the intercooler.
Honestly fluid flow was never my strongest point so take this with a grain of salt. I'd try just capping it, if you aren't happy, chop the intake pipe off and weld it shut with a flat piece of aluminum or steel.

How I would run it would depend on what it looks like. If you've got 2 on top of each other on one side, and one flange/port in the middle on the other, I'd probably put the input (hot) air in the middle port, and have the lower port be the exit... plugging the top port.
Colder air should be at the bottom of the heat exchanger, much like how your radiator works (hot fluid comes in at the top, cold fluid comes out at the bottom).
