Personally, I have not ever had this problem.
I doubt the CAI is the actual cause of the problem. The MAF's, particularly in the S13's are quite sensitive to turbulence. I've had a CAI in both an S13 and my S14 and neither ran rich or threw codes. Hell, my turbo doesn't even throw a code for that. My EGR is bypassed so that trips the code...
As far as short or long intakes, long intakes tend to have a resonance effect and may give you a slight hump of power somewhere down in the midrange.
And as far as wet areas, consider where the filter sits. It is fairly high off the ground. And consider the top is typically just under the sheetmetal. You have to pretty much submerge the filter (or at least really close)in the water to start sucking up water (like a straw) into the intake. Small droplets of water won't do much, and may actually cool down the intake charge a bit. And as high as the opening is, you'll have to drive through water that is higher than your rocker panels. In other words, you'll probably have water coming into your interior before it gets sucked into your motor. If the water is deep, just avoid it...
