Welcome to the forums.
Are you saying the check engine light (MIL) is off, but when they hook up they find codes?
Some failures have to occur twice before the MIL will come on.
Also, punctuation is your friend!

When they hook up to the scanner tool there are no codes but as soon as they hook up to the nys inspection computer the codes pop back up.they said something about the pcm storing them...the engine light hasn't come on once since I've bought this car.

Codes are there or not. I am not familiar with NYS procedures or equiptment, but I suspect you are missing something with your scan tool.
Perhaps "Pending Codes" are stored and you are looking in stored codes.
Good luck

Codes are only there when hooked to the inspection computer not when hooked to the handheld..
