Alright, this should be a fun one:

The wires the connect my fuel injectors have a rubber shroud around them... well mine are broke and I have the two wires going to all my fuel injectors totally exposed.

This is causing engine shudder through the normal idle because it appears to be shorting itself from time to time.... about every 5-7 seconds.

How should I go about fixing this?

My injector connectors were missing the rubber boot that covers the wires and the clips that secure the connector in place. The car runs fine. I did cover the wires with self fusing tape (good electrical tape will do too).Still no clips!

Pull each connector out and make sure the contacts are clean - use some contact cleaner and dielectric grease after your are done. And don't loose the clips

I'll go ahead and give it a try; its more so the slightest touch to the wires makes the injectors function incorrectly. There is a misfire on my engine right now; and I one is linked to the other. Thanks for the tip, I'll let you know how it worked.
