I would wait on the intercooler holes till you have the intercooler and the pipes. Not a good idea to be cutting and HOPE it will fit. Are you driving the car or will it be sitting waiting? If driving change the fuel pump and spray some penetrating oil on all the bolts to try to loosen them up before you start wrenching on them. I had probably 10 bolts break and then I had to drill them out & replace them. Some suspension, one upper radiator, stuff like that. If the car is sitting then rip it apart, sandblast the engine compartment, and stitch weld all the seams up for added rigidity. Maybe order McKinneys mount kit so you dont have to rape your hood.
Maybe you could order some replacement parts now, timing belt, water pump, thermostat, spark plugs, clutch, All your fluids & oils. Get everything ready so once you have the motor you wont be waiting on ANYTHING else. Sucks to get everything together & wait for a fuel regulator that never comes. Or a new head.
