Switched from Manual to Auto, not idling correctly.

Why would you do that????

Anyway, I think you'd need to run an auto ECU, as well as install an A/T wiring harness. Also, make sure any vacuum hoses, etc are plugged in

I agree, at the least you will need an Auto ECM if you haven't done so already.
