Do the power balance test evil describes above, it will locate the cylinder(s) where you are having trouble- THIS IS JOB #1.
Once you locate the problem cylinder(s) then we can help further with things to test, as right now you are possibly making your troubles worse by checking things out of order and also potentially causing another issue or complicating your current one.
The things you have done are good to do, but are best done after solving an issue so that you have a baseline to start from and knowledge of just what you changed when/if any further issue develops, as will potentially happen with our 20 year old engines.
Once you can tell us which cylinders you are having problems with, do anything evil says and you should be on your way to at least knowing and understanding your problem...
