IC piping on RB25DET

I'm getting a Greddy IM and will be doing my IC piping soon and think I might have run into a few problems. You know on the stock piping there is that black rubber piece shaped like an "S" kinda with the vac. hoses on it. When I get my IM and do the IC piping will I have to incorperate that into it. I plan on running the Greddy E-01 and E-Manage and venting to the atmosphere. If I can what do I do about the open end on top of the valve cover?
