I've tried searching, what are the diff. b/w a 200sx and a 200sx ser?

A great resource for Nissan Sentra, Infiniti G20, 200sx, Pulsar, NX1600, NX2000, Tsuru, Primera and Sunny owners.

the 200sx has a GA16DE, the 200sx SE-R has a SR20DE. there might be a few other things. but as far as i know thats the main.

The SE-R also has a little higher spring rate and a VLSD.

Something just popped into my head, will the transmissions be the same?

I'm probably wrong, but I've heard that the SE-R has different gear ratios...

They're different, it's a different engine so they have to be different. The ratios are different, but that's really just a matter of Nissan matching the transmission to the powerband. The bit you're actually going to care about is the VLSD I mentioned earlier.
