I recently installed the s13 hybrid intercooler pipe kit and i had to remove some of the frame to fit the pipe by the battery box. Did anyone else have this problem?

you will have to cut a hole for the IC piping ot go through, its not that big of a deal. I just used a drill and a 3" hole saw.

I already drilled the hole. MY question is if you hit your frame or not?

No, should avoid drilling the frame.

I barely got into it. Couldn't go any higher or it would have hit the hood, You should avoid it but if you ahve to just take a lil bit out to clear that is what I did.

I have the hybrid kit on my car. The hole I cut is just below the battery, but above the frame rail. I had to cut away some of the battery support but that wasn't a big deal.
