Typically the differene between S1's, S2's, and S3's is the amount of lift and the profile that ramps up to that lift.
HKS Step 1's 11.5mm lift
HKS Step 2's 12.0mm lift
HKS Step 3's 12.0mm lift
Looking at HKS's numbers, I would say Step 1's are for stock valvesprings, Step 2 is for aftermarket valvesprings, and Step 3 is for solid lifters.
You may want to talk to your engine builder about the BC Single springs, you want to make sure that the BC's have enough spring pressure to allow you to make the most of the cams and solid lifters.
