That is where you recirculate your bov. If you're not going to recirc, then cap it off.

The barb closest to the turbo goes to the "T" on the valve cover. The barb closest to the maf is mentioned above. And the small hole on the back side of the intake tube gets capped. I used a corse thread machine screw, and screwed it into the hole.

The large port near the throttle body does infact go to the cold pipe. It helps the motor idle.

The EGR can be completely removed. You'll have to remove the hard tube that connects to the turbo extension, and cap that hole.
As far as the "T" on the valve cover, one side goes to the intake tube, and the other side goes to the stock oil catch can (the black can attached to the block above the turbo).
