Help with clutch pedal assembly 90 s13

Well after having major clutch/trans problems I noticed that my clutch pedal sits at 5" instead of the spec 7 1/2". It is about 1 inch lower then where the break pedal sits now. I had a problem & the pedal was so stiff it pulled the top bolt on the assembly out and messed up the threads so that I cannot screw the bolt back in.

I tried to back out the bolt and maybe try a larger size but I cannot get the bolt to come out. It just keeps turning backwards but does not come out of the assembly. Is it fitted to the pedal so that it cannot be removed?

I really do not know what to do to fix it properly. I am having a new transmission put in next week so maybe the shop can think of something.
