Sounds like it is more engine related that transmission related. I, like previously mentioned by another member above, would try the duct tape trick bottom(but a 1 long piece of duct tape along the bottom of air filter, from top of cone to bottom) if you have the pop charger. Why? Well, the pop charger is known for causing more air flow turbulence issues with the mass air flow sensor. It's a cheap trick that sometime solves the problem of the car wanting to dye after coming off a high rate of speed, the car will stumble and want to shut off and to correct it you have to give the car a little rev to correct.
While you are doing this I would definetely consider doing basic service on the transmission as well (ie, check your fluid, check the check valve in the clutch booster line and look for any cracks in the hosing as well).
