Help!

Okay. so I fouund out that my alternator is not bad. The two wires that come out of it, one of them is shorting out somewhere. Where do they go, through the ignition system? Do they go threw the fuse box?

the wires on the green plug(pretty sure its still green on a rb20) or the other plug with the bigger wires?
